Helium is helium is helium.  It is an inert gas.  It does not change its 
molecular structure.  Therefore, it must be the balloons.....

Once inflated, the oxidation process begins with a balloon.   Color changes 
are more present in an inflated balloon, because the latex is stretched, and 
oxidation tends to fade a jewel-toned balloon to a flat, drab color.  A 
balloon-shine treatment may be in order...

Also, the brand of balloon may come into question here......Qualatex 
balloons, especially the jewel-tones, stay their color a little longer than 
other brands.  Also, the oxidation time is slower than some other brands.  
Yes, there is a difference.

Suggestion for this issue, always use a quality balloon, and inflate your 
balloons as freshly as possible, usually meaning as close to the event as 
possible, so the balloons are as fresh as they can be.
